Picture proves that you can have both tonneau cover and bed extender.

Per @Pogeegitz who took this image:

I took the pics of that, and asked Steve the Ford rep about it. He said that there's no functional reason you can't have a tonneau cover and bed extender, just that for whatever reason they chose not to offer them both together as a factory applied option. He also looked it up on his tablet and showed me that there are at least half a dozen aftermarket companies that have requested licensing/specs to produce after-market bed extenders, some of which will likely be available by the end of the year.

My dealer just informed me I could not have a bed extender with roll up tonneau, yet even Ford had a video showing both. Wish the Ford dog and pony show with this vehicle would end soon.

Yeah, I ordered the hard rollup with extender and had to choose. Good to know I can pick one up after it comes in and put it in myself. Though considering I have a hybrid and in orange I may be waiting for a while yet.

Man, this looks good. I have the soft rollup coming but didn't think I'd have much need for the extender. Anyone know what average pricing is on these things (aftermarket)? Easy to install?

Just order the cover and get the bed Extender after truck arrives through Ford Accessories, put it in yourself.
He definitely said that's an option as well. Again, not really sure why they wouldn't allow it to be picked together but then have so many demos showing it. The other interesting thing that he showed is that the bed extender can only be removed at a 45 degree angle out over the tailgate. So even if you don't have a cover, as long as the extender is rotated into the bed and the tailgate is locked, you can't take the extender out. Rotated in, it makes a nice cargo divider.

The bed already comes with the clip (at least for the Ford made version) installed. So it literally just drops in. I'd assume most of the aftermarket ones will utilize the same clip.

This is the picture that matters, the tonneau closes over the bed extender cleanly when the extender is inside the bed.

Nice...I'll definitely be looking at an extender as one of my early post-build additions.

I wonder if the hard trifold sits higher or firmer to allow this.

Ah, I was thinking there's be some drilling and bolts involved. Does the spray-in bedliner affect this clip at all?

There is no reason why you can’t have both. My Sport-trac had both. You’ll just have to open the cover to flip it out or un-attach it and turn it around to re-attach.
