I have the Ford trifold tonneau cover. I'll need to look again to be sure, but I believe it was advertised as able to support 300#. So I'm wonder just how would I go about securing cargo to the top. I could drill holes in the cover and install eye-bolts. But I'd rather not do that. Any other thoughts?

ALmost did that for a camping trip. Putting ratched straps underneath the tonneau cover, then over the tonneau. After a brief experiment saw that there was way to much wind at 60+ mph for the camping chair to be safe...so dropped the idea. Id either get a hitch cargo box or buy a little trailer.

Drilling holes will make it not-waterproof....

My tonneau cover has T-slots. So I installed folding boat cleats to emulate the handy cleats on my previous Sport Trac.

Add a set of Elevate TS rails so you can have some proper cleats to attach to.
They look nice and would do the trick, but in the images I'm seeing they look like they create gaps in the seal that would allow water in. Is that not the case?

Yep. Even rubberized bases would carry some risk of water getting in.

Unfortunately, the Ford trifold doesn't have any such slots.

I'm not worried about the bed being hermetically sealed, so a bit of moisture isn't something I worry about. Overall, I'm happy with the combination of the rails, cleats & cover.
